Evernote and Fujitsu ScanSnap Scanners | Evernote Corporation
I use Evernote and I have a ScanSnap. This degree of integration is fantastic! The way the process works, it scans into Evernote and also outputs the file into your usual location so you get the best of both worlds - adding the scans to Evernote for later reference and scanning the doc for your records.
